AS cannot show blend modes and complex masking correctly in the workspace. If it distracts you, you might try hiding the gradient layer while editing (in the layer settings). It will still render normally.

I expanded my tree by a left and a right branch and a treetop. In the treetop, there should be hanging some apples. If I move the trunk, the rest of the tree should be moving too. In addition, I want to move the apples a little bit from left to right. For the moment, there is just one apple hanging in the treetop, but I want to add more apples.

I have some difficulties to add the bones correctly to the branches. I selected the middle bone of the trunk and added the bones for the branches. The right branch has three bones, because I want to move the two end bones of this branch too. But for the moment, the two end bones of this branch don't work correctly. And if I move the left or right branch, then the tree trunk gets distorted too. In addition, the apple gets distorted when I move its bone. I know that I added the bones not correctly, but I have no idea how to add them perfectly. Finally, I don't know how to enlarge the render field. If I create an animation, then a part of the green treetop is missing.

How can I improve the animation? How should I create the bones so that the trunk is not getting distorted when I move a branch?

Need to do:
  • Parent apple bone to tree bone
You don't need bone layers in the branch groups, because AS10 bones control nested layers, but it will work with them (as long as you don't add any bone to those layers).
Select branch bone/s, select a vector layer of that branch, and use the menu command Bone>Use Selected Bones for Flexi-Binding. Repeat for each branch vector layer.

It's not working. The branches and the apple are moving weirdly. For example, if I move a branch bone, then the branch looks distorted. I have not done this step for the branches, treetop and apple:
- Select all bones, select all points, select Bone>Flexi-Bind Points, and repeat for each vector layer (reselecting bones each time).
Should I repeat this step for the branches, treetop and apple?

The steps I just gave you are all you need to fix it. Make sure you repeat the Bone>Use Selected Bones for Flexi-Binding step for all three vector layers for each branch.

I encountered another problem when I want to mask something. In this example, I want that the green triangles are only in the blue area and not on the black border of the rectangle. How can I do the masking so that the green rectangles are not on the black border of the rectangle?

Exclude stroke checkbox on the rectangle layer masking settings.

Is it possible to create branches that don't affect the shape of the trunk? For example, if I move the bones of a branch, then the shape of the trunk should not get distorted. But for the moment, the shape gets distorted when I move the bones of a branch.
How should I create the bones of the branches in this case?

Your bones were fine in the earlier file. Just select the bone(s) you want to control the selected layer and use the Bone>Use Selected Bones for Flexi-Binding menu command. The only reason the branches would effect the trunk is because the trunk bones haven't been told that they are the only ones to use for those layers.
