Thanks for the comments minahbird and exile... for anyone wondering it turns out the problem is having overlapping points prior to triangulation - I think triangulating them means they become a single point and therefore the IDs of the slave/master can't stay the same and reference is broken. I believe this can also happen if you put points very close to eachother but not certain. If you have trouble with the reference layer trick, make sure no points are overlapping or try moving them away from eachother (you can correct their position after triangulation if necessary)

Yes, indeed. The main problem was a completely elementary mistake of double points at the beginning of every new line. Embarrassing - I didn't realize you only click once at first, hold the mouse key down and go to the next point and click there. That's a mistake complete newbies find hard to make. It makes mesh control from the original over the reference layer impossible.
Second problem: hurried, careless placing of points, because "I'm just testing this out".
Sorry to take your precious time with this, maybe others can profit as well.
