i recently was able to buy anime studio pro. and now i wanted to do a bit of work with 3d objects. my question is how do you use bones to manipulate them?

Short answer: you can't. Bones only work with 2D layers in AS. 3D objects are imported just as one piece which can't be manipulated other than shown from different directions.

Actually, you can manipulate 3d objetcts with bones. The problem is that bones works just on two axis, so, you can't have 3d bone movents. Bones take 3d ojects and distort them just like a vector or an image, but for more complex movements you will have to separate your character on several parts and use a lot of bone layers.
I have made some experiments in the past, you can take a look if you want. on some post there are little explications about how it works.

However, personally I stop working with 3d objects on AS a couple years ago, now I actually like to get nice effects mainting the fancy 2d look.
