I am trying to make an animation where a layer moves behind and object but also goes in front of the same object at times. Like If you moved your arm in front of you by your stomach and then you put it behind your back, is there a way to do that in anime studio? Like at a certain frame, a layer moves behind another layer, but in another frame it moves back out in front of that layer?

Both layers must be inside a group (or bone) layer, in that layer in the Depth tab check "enable animated layer order".

What about transitioning the color of a layer. Like if someone god mad and their face turned red? How would you transition colors over a section of frames? Have a key frame of the normal skin color, and then make another frame.....?

It works just like any animated channel in this software. Use the select shape tool, select the shape you want to change, go to the frame you want and now change the shape color on the Style window. A keyframe for color will be added.
