I like the idea of using the character wizard to setup a library of characters but the folders appear to only allow you to create new facial features, hands and feet. Is there a way to create new body parts that can be mixed and matched in the same way? I'm not a huge fan of the existing body shapes.

Not really. You can change the basic body and leg proportions, colors, stroke, etc., but beyond that any customization and additions have to be done after you import the characters. If you're interested in mixing and matching parts, Mike Kelley at the Animators Forum came up with a script called No Limits Designer [NLD] that may be of interest.
