When I go to create a action the timeline turns blue and the bone manipulation tool fades, this happens in all projects I've reinstalled moho pro 12 and factory reset my computer : ( no luck the problem still remains can anyone please help? I don't know what else to do.

You need to use the transform bone tool instead. The manipulate tool is disabled because it keys all bones in the chain, making them all controlled by the smart bone. The transform bone tool makes you key each bone separately, so you know which ones are getting controlled by the SB.
