Everytime we install new scripts with utility such as ae_utilities.lua, this file replace the old one, is it going to break the old tools that use the previous ae_utilities.lua file? Or Moho merge the code to make the old still functions?

The creator of the script will usually just add to the old code for new tools, so the new version of a utility is usually backwards compatible.
Moho doesn't handle any of this.

I should also add that we discussed this question with Eugene while designing the new version of MohoScripts, and decided that, as an extra precaution, the site does not allow adding multiple editions for utility-type scripts. These scripts are expected to always remain backward compatible, as Wes already mentioned, and creators of utility scripts are generally well aware of this.
