At one point I could create bones, now I can't.
I test it like this: create a box, add a few points on it
create a bone layer
merge the box layer into the bone layer

And all I can get from the tools is select bone.
I can not create bones.

why not?

You can only create bones if the bone layer is selected.
Please re-read the tutorials that comes with Anime Studio. They have a lot of useful information. Aslo take some time reading some threads in How do I and Tip and Techniques sections. Those ones are pure gold.
