How would you set a shape level at one point in the timeline then either raise or lower in another frame? It doesn't seem to remember the level of a shape.

Can't do that, I'm afraid.
What you COULD do is put the shape on its own layer, then set a keyframe for the layer's position one frame before you want it lowered, and then immediately after, set a keyframe for it's new position, which would be -0.01 on it's Z axis (depth)
Then, if you have depth sorting on, the layer will go ever so slightly behind the other layers. You can bring it back and forth like that.
-OR-
Make a copy of the shape that your shape's supposed to be 'going behind', and put the copy in a switch layer, together with an empty vector layer. Then, turn the shape ON when it's time, so instead of moving the shape BACK, you're just showing the copied shape in FRONT. Tricky.
But no. Shape layering isn't an editable event on the timeline.
Baker...you made the neo-Mickey thing if I remember...what became of that...was it you?

Besides the advices of Mikdog you can try this script
viewtopic.php?t=7043
I have tried but make some strange things and have to reload frequently.
Also for automatic Z order go to heyvern's scripts.
