I would like to be able to fill an open shape on my character where the neck meets the torso, but it seems MOHO only fills closed shapes. Is there a way around this or do I need to cover up the unwanted line segment with a filled shape? Thanks in advance.

Here´s a way around that situation you describe - see if it works for you.
Draw your shape with both outline and shape color fill active.
Then the part of the line you don´t want - say the top of the neck - use the Hide Edge tool (its in the Fill part of the tool area - bottom left of that section)
and make that part of the outline hidden.
Here´s a before and after using the Hide Edge tool:
