COLOR QUESTION

So, when I use the paint bucket tool, it behaves differently when I'm filling in areas with no apparent rhyme or reason. On this one layer, I get this effect with the color sections leaving gaps within the lines. I know I shouldn't expect the program to behave like Photoshop, but I wonder if someone could explain to me why this happens occasionally (and why it doesn't happen the rest of the time). What should I be doing to avoid this in the future?
