Point animation disappearing?

This maybe user error...but, I did some point animation on a shape very basic and mechanical (didn't use cycle) Created another point animation on another shape on the same layer - I had auto freeze keys on - and somewhere along the way I lost the animation of the first shape. I think I deleted all the extra keys on the second shape so I'm guessing I can't have separate keys for different points, even though they are on separate shapes? I also tried (after the animation was complete) moving one of the shapes to a new layer and still lost the point animation of the first shape. Hopefully you understand what I'm trying to say, I'm certainly having trouble explaining it.
Or is this a good place to have relative key frames on?

The red channels are the keyframes for the selected elements, and that definitely includes different shapes. While auto freeze keyframes everything, you can still see the red channel keys for selected stuff separately.

To illustrate what Wes wrote...

1. Create a shape with at least 3 points.

2. Advance to frame 24 and use the Transform Point move one point. Notice how there is a a keyframe in the which channels and red channels. This shows you that the currently selected layer has a keyframe, and that the currently selected point has a keyframe.

3. Select one of the other point using the Select Point tool. Notice now how only the white channel show a point but the red channels have gone away. This shows you that the selected layer has a keyframe but the current selection does not.

So, maybe you deleted from the white keys when you should have deleted from the red keys?

BTW, the white and red channels is all I use to animate with, and this is why I prefer to disable all the color bone channels from the timeline (as described at 08:54 of this video: Better Default Settings.) To me, everything else in the timeline is just a lot of visual clutter, and I think hiding this data makes it easier to manage complex animations, and it may even improve UI responsiveness. Give it a try and see if this helps simplify your workflow. It definitely works for me.

That said, some users do find the extra channels in the Timeline necessary because of their particular workflow or the type of animation they do, so your mileage may vary.

Also, if you want to check which points or bones are keyframed in a keyframe or even in multiple keyframes at once, you can run this cool tool script by Hayasidist and the keyframed bones/points will be selected so you can identify them:
