I created a little tool that lets you change the opacity of any window you have open. There are even toggle buttons that let you set a window to always be on top and whether or not you can click through it and access the window behind it.
I use this for rotoscoping. Basically, I can open up a video using a regular video player, then pause it and go through it frame by frame. I can then use the tool to make my video editor low opacity, always on top and click through. I can then use my paint program under the window and draw while using the video as a reference. I use this to help with 3d modeling too, it's pretty neat.
Anyway, it's just a little tool that I made so I'm giving it away for free. You can access the zip file at the link below. It only works on Windows systems though, I don't have a Mac.

Instructions:
Download and upzip the file at the address.
Double click on the WinOpacityMax.exe file.
You will see a list of all the windows that you have open. The window names are usually written on top of each window, so you shouldn't have trouble finding the window you want.
Click on the window you want to change opacity then use the little slider to set the opacity amount. Move the slider left to lower the opacity. Toggle the always on top and click-through checkboxes if you want the window to always be one top of other applications and if you want to be able to click through it and access windows beneath it.
When you're satisfied, click apply.
Use refresh to refresh the app in order to show any new windows you might have opened.
