Maybe a preference or config file is corrupted? You might try deleting them. I don't think these files are cleanly removed when you uninstall Moho, and they need to be deleted manually. On Windows, that would be in AppData\Roaming\Lost Marble. I'm not sure where they would be for Mac.

You'll want to deactivate the license first, because deleting the config files will force you to activate Moho as a new installation, and you will lose an activation. If you lose the activation, you can reset all activations from the Lost Marble website, but it's easier to deactivate locally when you also run Moho on another computer.

Before doing that, try disabling all third party scripts. This is easy to do: just rename your Custom Content Folder, and have Moho create a new 'default' one. When you launch Moho, the third-party scripts will not be loaded.

Now check if the Bone Physics work. If they work, this suggests that a third-party script was interfering with it. You can try returning scripts to the new Custom Content Folder to see which one is breaking physics.

If Bone Physics is still broken after creating the new Custom Content Folder, delete the new Custom Content Folder, and restore the original name of you previous Custom Content Folder.

Just thought you should try this first since it's less destructive.

If all fails, fresh installation of Winblows and Moho, if that doesn't work, throw that computer out the window and become a monk !!!
