Use a Quicktime compression that supports 'million colors+'. The '+' signifies the alpha channel.

The alpha channel in AS is the area around a vector shape or an image layer with a built in alpha channel (png format). Basically if you have a vector shape on a layer and there is no other layer under it with any shapes the render will create the alpha channel based on the outer edge of the shape itself. You don't "create" the alpha channel (unless you use masking which is another topic entirely).

If you import image layers the image must have an alpha "built in" that defines it's shape.

To see this in action with out rendering to a video format, for test to make sure it is working right, render out to a png or PSD (photoshop). You should get an image with a transparent area around it in a png file, or in the case of the PSD you would get a layered file with each top level layer in AS a layer in photoshop. If this works as you expect then you can be assured it should export correctly using millions+ when rendering video.
