You have to bind the corresponding points to the corresponding bones.

Even without binding the actual points it's generally a good idea to put together the bone rig NOT on a fully assembled character like that. Put all the different layers inside the bone layer far apart from each other, like th body got blown up.

THEN add your bone rig (which you did very well, even making sure to reselect the proper parent bone each time). After that you'd use the bone strength tool to adjust how much each bone affects the points around it. You'll probably want to go into your bone layer's properties menu and change from flexible to regional binding.

... and then use the "Bone Offset" tool to put the body back together.
