You have some bad shape fills somewhere in your project. Unfortunately it is a matter of breaking the layers/shapes down till the effect disappears to locate the layer with the problem.
To do this, try turning off the visibility of some of your project layers and render short swf files till the effect is gone.
Then you will have to track down the bad shape fills in your objects vector layers by doing the same.
When you locate the offending shape fill, break the linework between the points down using the Delete Edge tool. Now, sometimes if you drag the points around it will reveal a second point lying directly underneath another that needs to be deleted. Also the Weld Points script can help here too. Sometimes you even have to create new points to replace the bad ones. I've had that happen.
Then re-assempble your shape and all should be well.
Bad shape fills can be a pain in the neck to track down in a large project but unfortunately there is no other way if you need to use swf files.
Cheers

Oh....forgot.
Also, when you output a swf file I have found it helps to stop that overlap effect by checking the "Extra SWF Frame" in the "Project settings.
Cheers
