Selecting layers in main window, rather than layers window.
It would be nice if the layer manipulation and bone manipulation tools were smart enough to recognize when you click on a bone or shape layer in the main animation window, instead of having to go to the layers window to select the thing you want to manipulate.
Wouldn't that be really tricky if, for instance, you have a lot of layers and the one you want to edit is behind a lot of other graphics, maybe you see only a small part of it and you want to work with the whole layer?
What if it would be possible to choose the layer you want to work with by shift clicking on a part of it maybe?

Ideally, depending on how easy this would be to implement: If the layer is totally hidden behind another layer, you would select the upper layer and make it "invisible in editing view" (it would be faster if this could be done through a contextual menu). If only part of the underlying layer was visible it wouldn't matter for the layer and bone tools, because they only work with the whole layer so grabbing just part of it would be the same as grabbing the whole thing.
