I'm not sure if it's been reported or if others have the same issue, but if I use the 'gather media' option to save a new version of my file, everything seems to be updated to a relative path - apart from the 'color_palette'?

Not a bug.
The custom palette image is not a "file" resource. It is not "linked" to the Anime Studio file because it is used by the application for picking colors. If you want to keep custom swatches available for all files you can put them in the "Swatches" folder of the user custom content folder. If you don't have one set up, go to the menu: Help/Set Custom Content Folder. Create your custom content folder somewhere on your hard drive. Then open this folder and find the "Swatches" folder. This folder will be empty and you can place your own custom swatches in there and they will always be available.
Another option that I use to keep my palette images with the file is to simply load the palette image as an image layer in the document. Then when I gather media, that palette image is copied to the images folder of my project, making it very simple to load as my custom swatch.

I see your point about it not being a file resource. It's just when sharing files it's easy to forget about, I guess it's the same as custom brushes. I use custom folders, but assumed AS would bring swatches as it's referenced in the .anme file once gathered. A warning dialogue when gathering would be helpful then.

Swatches are not referenced in the Anime Studio file. There would be no way to alert the user with a warning for any specific swatch not getting copied. A "warning" like that would come up every time you gathered media because all swatch files are the same, custom, built in etc. All of the swatches are available all the time to the application.
Actually this could be considered a "documentation bug". Maybe a better explanation for this behavior is what is needed. Some text in the documentation saying that custom swatches are not included when gathering media.
