Okay so I figured out how to get the layers back in order. But I have an ongoing problem with my character warping every time I add and manipulate bones, I've spent three days now trying to figure this out, have made a lot of progress today but am logging off now, please tell me what I'm doing wrong so I can fix this warping problem tomorrow. Thank you

Without seeing your setup or any screen caps from your scene, it's anybody's guess.

The obvious things to check are:

1. Adjust the strength of the bones.
2. Exclude certain bones from certain layers using Use Selected Bones For Flexi-Binding.
3. Make sure 'non-skeleton' bones, like Bone Dials, have their strength set to zero.
4. Check that the hierarchy of your rig is correct.
5. If you use a 'root' bone in your rig (I usually do,) make sure its strength setting is zero.

That's just a few possibilities off the top of my head. There are a bunch other possible causes for this, like unwanted keys for points in the timeline or in a Smart Bone action, hidden bones, etc., etc.

Hope this helps. A little more info might help track down the issue in your scene.
