It seems that by accidentally pasting a very large number into the current frame, I've extended the unused part of the timeline. Even though I've set the end frame to 3500, the timeline goes up into the 100s of 1000s. As a result it takes a long time to load. Any way to trim the timeline down to what is actually used?

Interesting, I don't think I've seen that problem.
I wouldn't expect Moho to evaluate all those empty frames unless there were keyframes somewhere upstream, perhaps thousands of frames away...kinda like what happens with the negative keyframe error but in the positive side of the timeline. You don't think that when you pasted, maybe you inserted keyframes up there? Just a thought.
One way to check is to do this: Go to the last intentional keyframe in your animation and then select Animation >Clear Animation >From Document After Current Frame. Save and restart Moho. Does the project run any quicker now?
