I just made a bear character and boned it up like in tutorial 3.4.
What I would like to do is draw and eye and an eye-lid over the head but manipulate it via points and no bones but the body is all broken up unless I am clicked on manipulate bones.
Is there a way to stop the break up and have everything together when using the other tools and in another layer?

Are you talking about region binding with bones and having all the parts separated and putting them back together using bone offset?
Yes... this can be tricky to make subtle changes to parts when you can't see how the whole body is put together while editing.
What I do is to do point editing on frame 1. On frame 1 the bone offsets are applied and you see what the character actually looks like.
After doing all my point and vector "tweaks" or editing on frame 1 I can just copy that keyframe to frame 0 and delete frame 1 keyframe.
You could do this on any keyframe besides 1.. just an example and easy to get to.
