This is a really short question.
Is there a way to link and unlink bones throughout the animation? For example, a character is carrying a rock, and then decides to throw it.

No that isn't possible. The trick for this would be to create duplicate layers of objects like this. One duplicate layer is bound to the hand bone, the other to a different bone not part of the rig hierarchy and use visibility.
