I know this is my 3rd post in like 24 hours, but...
I try to make a character, and I usually try to make it simple - using squares and circles instead of the pen. So I make the character (each body part in different layers) but when I try to maniplulate bones, the whole thing moves as one, or generally doesn't have the same effect as the built-in characters.
Are there any common problems in character creation\bone setup??

Squares and circles have so few points that they often don't move with bones that well. Try this: Select all the points in one of these squaresor circles and choose the Scripts->Draw->Split Curve command to add more points. See if that mkes it bend more smoothly with the bone.
The other possibility is that your bones are much bigger than the shapes. Shape mostly bend in the areas where two bones meet up. If you have a setup like this (imagine the horizontal line is a bone, and the rectangle is a, well, rectangle):
Then the rectangle probably will move as a single shape and not bend at all. The rectangle would be much more likely to bend in this setup (now the horizontal line is two bones, joined at the plus sign):
